Q1. Can we load Hex files generated out of Embedded C programs?

(A1) For C programming you can use any free C compiler for AVR like WINAVR or paid compilers like ICC AVR or CodeVision AVR.

Q2. Can we use the same micro-controller which is originally present in Qu-Bot?

(A2) You can use the same microcontroller for programming with C but for that you need a programmer to change the current firmware and fuse-bits on the chip. We don´t recommend this as it will erase the Qu-Bot firmware and you will no longer be able to use it with QBVLab software. We recommend you use a new chip with programmer or boot-loader to program with C.
